Default What will happen to KX Thameslink?

Will they still leave it connected to the
system as an alternate route when the new
line is closed, or maybe use it for freight?

There is no new line. The new station will be built around the existing
line, and when the new station opens, the trains will still run through the
closed station without stopping.

Note that a similar thing happened to the Circle Line in the 1940s: the
Circle platforms at what is now Kings Cross Thameslink closed, but the
Circle Line trains continue to run past those platforms without stopping.
(The only difference is that the new Circle station was created by
separating the running tracks and putting a new island where the old tracks
had been - at St Pancras Midland Road, the new platforms will be built
outside of the existing pair of tracks.)
